Throughout the game you, the player - as an unnamed Abstergo researcher - continually pick up clues that something isn’t quite right and the company is keeping something from you. You try to do a little digging and hack into classified parts of the Animus program through puzzles like the ones in ACII.
Finally at the end of the game you discover that you are not actually an Abstergo researcher at all. You have really been playing as Desmond Miles all along, with your connection to your past deleted and false memories implanted in your mind by Abstergo to ensure your co-operation with their program. Worse still, you find this information out just a moment too late, after you unlock and deliver information that will be crucial to enabling Abstergo to take down the Assassin brotherhood.
That would be a cool Bioshock-esque moment. Shame it’s not going to happen, because the modern storyline apparently “breaks immersion”.

HE MANAGED TO PAINT CRYPTIC MESSAGES IN HIS OWN BLOOD WHILE SLOWLY DYING IN AGONY FROM FUCKING BALLPOINT PEN WOUNDS. OKAY. CLAY KACZMAREK, THE NICE JOKEY GUY WHO’S CONSCIOUSNESS GAVE ITSELF UP TO SAVE DESMOND.
